Robert Lopez Mendy kicked off the Busmen's charge with a fifth-minute goal.
Ceres hiked the lead near the end of the half, courtesy of Bienvenido Maranon in the 40th.
Shan threatened when Sin Min Tun scored in the 72nd, but OJ Porteria padded the hosts' lead seven minutes later before Djawa Maximun pegged the final count.
Ceres next plays Port FC of Thailand in Bangkok on January 21.
The winner of that match advances to the playoff round to face FC Tokyo at Ajinomoto Stadium.
